Câu truyện bắt đầu vào thời Sengoku. Khi Rantaro được cha khuyến khích vào trường Ninjutsu Gakuen để học tập nhằm trở thành một ninja trứ danh làm rạng rỡ tổ tông. Sau khi vào trường, Rantoro đã quen được 2 người bạn mới là Kirimaru và Shinbee. Cậu nhóc cùng những người bạn lớp một của mình là Kirimaru và Shinbe lập nên hội siêu quậy "Nintama" hay còn là viết tắt của Ninja Tamago (Ninja trứng).Nhưng mọi chuyện lại không suôn sẻ khi cả 3 đều là những ninja hậu đậu......
